Once inside, close the trapdoor and the water will remove itself and you can now breathe. Next is to break the glass block that is on the Nylium, place the sapling, and bonemeal it until it grows. Stay in the 1 block gap you arrived in so the tree does not sufficate you.
Then a tree will emerge into the world, happy times.
Clean up the glass and trapdoor and put a log inplace of the glass in the tree.
